An actuator can click when it goes bad, actuators are used to move the blend door or mode doors for the heater/AC. A computer module like the body control module can also click. Chances are though it's an actuator, especially if you have an electronically controlled HVAC system, they can cause the blend door actuator to periodically move to maintain an even temp.
