New alternater and battery but not charging

Had a short in my power windows and after they were fixed the battery was down so I had it check, was good so I charged overnight. after that I removed the Alternater and had it checked, it was bad. I replaced it and now no charge is reaching battery. Had parts store check both and both are good. What could be wrong now.
