Is a Pontiac Fiero SE the same as a GT? The trim is different yes but is the frame and the guts the same?

If they are both V6 cars the mechanicals are the same as far as I know but late in the 86 model year a 5 speed manual was available.

Yes, Se and GT Fieros are pretty much the same structurally and mechanically with the only difference being the 4 vs 6 cylinder engines. Check out mrfiero.com for a FREE book on how to pick a good Fiero. It will answer a lot of your questions.

There are minor differences in trims if they are both v6 of the same year.The big difference is comparing 84se to 85se (pre GT) comparing early 86 to late 86- 87 to 88. Drive train and suspension were upgraded over the years and some body panels are not interchangeable.
