I had to jumpstart my 2006 Ion because my daughter left the lights on overnight. Is this likely caused by the low battery condition, and will it reset itself after some period of time?

If the battery is OK then driving the car will recharge the battery. You might want to invest in a good battery charger as sometimes it is better just to charge the battery while the car is in the garage.
