Just put new pistons and bearings including crank bearings. When rotating by hand the I hear a pop noise when cylinder #3 hits top and bottom. Is this normal?

replaced bad alternator with rebuilt from advance auto. it is now over charging and causing transmission issue. was told due to built in regulator coinciding with external regulator.????
