i replaced fuel pump, checked inirta switch is ok, checked fuses and circuit breakers  - all good,

Underhood PDB Power distribution box..relay 1 top right

is it possible for fuel pump relay in trunk could be bad?

Well yeah, if you say there is a fuel pump relay in the trunk I believe you, it's your car I never owned one. Any relay can fail. But ya know what, that may be wrong..have a look at Page 141 http://www.fordservicecontent.com/Ford_Content/catalog/owner_guides/99conog1e.pdf

First diagram came from 3rd party that may or may not know what they are talking about..I should know better..I DO know better, and the link above is directly from Ford, 1999 Lincoln Cont. STD owners manual and service guide
