What is the thumping noise in my truck after having the water pump replaced?

Only when the heater is on, doesn't matter which mode A/C, defrost or vent.  
The thumping is fairly consistent at about 1 second intervals and varies
in volume from soft to heard from across the street.  After the vehicle is
turned off, the noise continues for another
minute or so and can be heard very well under the hood but not easily pin
pointed.  You can feel the thump on basically every cooling system
component, radiator, hoses, water pump.

If you have a clutch fan I would suspect that. Hope that helps! Jim

Took longer than anticipated to want to run water through my block due to weather. Upon inspection of the thermostat, the air bleeder hole was in the 9 o'clock position. There appears to be a cutout in the block when it's at the 12 o'clock position where it's supposed to be. Suffice it to say, after a reverse flush, installing thermostat with air bleed towards the top and mostly filling the coolant system through the heater block, my issue is no longer present.
