Will Hyundai refuse the warrenty if you don't do the flush should you have
problems with the tranny?

Is this what Hyundai says? I would not flush it but do the change unless there is something in the warranty that requires it. This sounds like the dealer is high pressuring you to do an expensive and not needed service.
