is the same model transmission the same in the 2001 and 2005 models?

my best friend bought a 2001 ford taurus from her nephew. he switched out the engine from an 05 taurus. shortly after that he had the transmission replaced. now i have been told 2 different things by profesionals. one told me that the same transmission was used from 2001-2007. another told me that there were 2 transmissions used in 01, one of which was compatable with the 05 engine. the problem that we are having is the check engine light is on and the code coming back say "incorrect gear ratio" i do all of her miner repairs and upkeep, but i'm by far no mechanic. money is the main issue. can anyone tell me where to go from here?
