I have a 1988 ford bronco ii 2.9 liter. I have replaced fuel filter, fuel regulator, distributor and ignition module, spark plugs, starter relay/solenoid, negative and positive battery cables. The coil has spark. #1 and 2 do not have spark, while 3,4,5,6 do

Yes, I agree, replace the spark plug wire harness, that may be your problem. You do not list them as replaced.
