The 99 model came with two V-6 engines. One an OHV engine and one SOHC engine. Swap outs are not always easy. I suspect the 04 engine has sensors not provided in the 99 and thus an error code is being thrown by the 99 PCM. Suggest you bring it back to whoever swapped out the engine for diagnosis. Should have never accepted the vehicle back with a check engine light lit.
