99 ram 1500 motor replacement work done poorly now transmission problems and they said had nothing to do with work they did?

We had a rebuild motor put in our 99 1500
5.9 motor and 46re tranny ! We were told
work was complete so we picked it up and
started driving home all of a sudden
wouldn't shift out of 2nd gear ? We pulled
over realized motor mount bolts were left
out and engine moved causing fan to tear
up shroud from moving so much ! We
instantly took it back Monday , and we are
being told the tranny problem has nothing
to do with the bolts not being put in after
they put bolts in it ! Truck isn't shifting they
are claiming just a fluke thing!!! Please
advise if anyone knows better that this
could have damaged anything in tranny
need a mechanics insight desperately ! It
seems like a no brainer to me but not
educated enough to say what happened
by this poor crastmenship !! It was just fine
prior to work !

Look at wire connections at transmission there is one on left side close to shift linkage. It will have several wires going to it. Not the one on the very side of it. That one is neutral safety switch. Then there is one towards rear of transmission on the side of overdrive unit. These can cause trans to go into limp in.
