Replaced 5.4l with 4.6l and now just spins over but won't start.

Spark + fuel + compression = vroom , You're lacking one of those . It's usually best to go with what the vehicle was designed for .

Did you used the 4.6 electronics and wiring?

Even if you used an engine from the same year, computer controls differ. You might need to install the computer from the donor car. And then you'll likely need its ECU and wiring harnesses as well. Swapping engines is something we could do easily forty years ago; but not today.
