i need some advice on proper way to remove bad seal and installing new one.
i have done this once before on the same truck and it had minor leak in it
since so i dont want that to happen again. ive already had to have tranny
rebuilt but the machanic didnt replace rear main tranny seal. any help would
be greatly appreciated.

Lubricate the rubber seal to prevent damage to the lip and tap the seal in evenly. If the output shaft is worn where the seal meets the shaft then you will have more leaks.

do i use a flat head screwdriver to take bad one off?

You may want to invest in a seal puller as they don't cost much. What ever you do, don't scratch the output shaft.
