Engine wont crank

I changed the head gaskets after the vehicle sat for 2 months without a
battery and now it wont turn over. Plugged scan tool in which powers up but
wont link to the computer. Checked all connections ,clean and tight and
voltage at starter is 12.8 volts. Starter works if I jump across terminals but
engine doesnt start. Is it possible the computer may have lost memory from
not having the battery connected?

the ecm may have gone bad ,

Would it run before the battery was yanked out? If it did, I agree with "beatupchevy" you may have killed the ECM since you got the starter to turn over the engine when you jumped it. I know you said you checked all connections, but I would go back over them again.
