Check the rear gate glass that it is closing properly. This is what that Glass warning light is for.

I had the similar problem, replaced all rear wiring harnesses, latches and nothing. Taking a lead shot mallet, tapped on the main rear seal between the gate and interior of the jeep and noticed a glitch in the message between gate and glass. Removed the trip plate on the ceiling and located the wiring harness. Traced the harness to a location where the wires start to run into the cab of the vehicle and found that the wire bundle was rubbing on bare metal and wore through the wire sheath, causing a false ground. Cut and spliced the wires affected, heat shrink and wrapped with loom, problem solved. Its a short and bad wire installation. Hope this helps.
