My 2013 Highlander car does not recognize my key fob but will start the car?

My 2013 Highlander car does not recognize my key fob.  However, I have not
problem locking, unlocking or starting my care with it.  The problem is that I lost
the extra key fob and they cannot program the extra key.  They say possibly it's
the computer but it doesn't make sense that the key can start the care if it isn't
recognized.  Right?

So they battery was replaced. I had bought an extra key and the dealership cannot program it. They have already replaced the door actuator because I was having issues with my one key and door button not always opening/locking the doors. The key I have works fine now but the car does not recognize it and they cannot program the new key. They have a call into Toyota hq and I haven't heard anything yet (2 days).
