Can A New Computer Be Programmed?

I am being told that the new computer in my 2008 can no longer be programmed to run the vehicle. I find this unusual.

2008 Mercury Mountaineer Makes A Rumble Sound At 45-60 Mph.

I turned off overdrive and the rumble stopped. Does it need transmission fluid or a flush or could it be a torque converter?
