reguarding wheels on a 2003 pontiac bonneville

i want to put  16 inch rims on this car, what will this due to the transmission, fuel economy,
drive train etc., will it hurt anything ? will the speedometer be off?

I'm not sure actually, I believe the 16inch wheel will not clear the brake calipers designed for the cars specific set up. If you happen to own one (I own the 05 SLE model) you can check the size of your spare tire to see that size.
