When u hear a couple thumps like in the rear end area and all a sudden transmission not shifting right but was fine just the day before what could this be

This old could be first signs of total failure of the tranny. What does the fluid look like? Dark and smells burnt you have your answer.

If is transmission..does a 96 model have same transmission as the 2000 model

Transmissions are complicated devices. Rather than purchasing one which is 17 years old, even if it fits, is not a good investment. If it fails you've wasted the price of the old transmission plus any installation cost. I suggest you either have your transmission repaired or purchase one from Ford with years long warranty.
