I towed my 4x4 jeep with transfer case in

The first thing will most likely be the tranny itself, depending on what transfercase you have it may also be severely damaged. I have always disconnected the drivelines from the differentials when flat towing, it is a hassle but it can save a transmission and transfercase when you don't have a car trailer.

If it drives normally, I wouldn't worry about it.
Drive it for a few miles and then check the fluid in both the transmission and transfer case, if the color looks good then you got lucky, but if it starts to get dark then work won't be far off.
Open up your manual and see what it says about towing your jeep. Jeep has several types of four wheel drive. I think your's will probably say something like, "Stop your car, shift to park or neutral, shirt your transfer case to neutral and go ahead and tow it. If you have quadratrac they'll have a different system which if your being towed by a tow truck to wheels that are not being lifted on a set of dollies to tow it. Again, the best bet is to read the owner's manual.
