What causes a whine when my 99 Q45t is in motion and rough idle at all times?

My Q45t has/had a rough idle, turned very rough during city driving last week. The SES
light came on, the idle evened out, and there is now a whine when the car is in motion,
and it's getting worse. I've already replaced MAF sensor, knock sensors, idle control
valve, plugs, valve cover gaskets. Acceleration from takeoff is very slow.
