I have an illuminated star on my Mercedes and I
was wondering if I painted over the logo in black if it
would be messed up.

It depends on what you mean by "messed up." If you mean: Will it block the light? Yes, it will. Some black blocks light more than others, but all black absorbs a good portion of the light that's trying to pass through it.
