Changing the battery doesn't require any reprogramming. There are far more affordable optons than the dealer, especially for an older vehicle. Do all the other windows still work properly? And did the window in question work properly from the switch mounted on that door? It's possible one of the wires/pins might be loose in the connector at the master switch, maybe you installed a used switch? Or maybe the problem was the motor itself?
