2001 running rough and tranny clunking

2001 Focus started running rough about a week
ago, got progressively worse. Daughter's boyfriend
disconnected emission sensor (?) so the engine
wouldn't stumble and I could get to and from work;
12 mile total. Got to work fine, but going home
every time I stopped at a red light and then began
to accelerate, the car would "clunk" when changing
gear. Auto tranny. Any advice would be really
appreciated. Car has 104K miles.
