2003 neon sxt suddenly died.

Put a junkyard motor with 6k miles on it into old car with 220k. After 2 days driving the low fuel light came on and I fueled it up. Drove a block and half and it died. Towed it to local mechanic. 6 hours later (no charge as he does most of my mechanical work on a fleet of 6 vehicles) he gave up. No error codes. It turns over, sputters like it wants to start and then looses fuel pressure. Then regain fuel pressure. His best guess was computer. I ordered a used one off EBAY from a place that seems legit with no negative marks in 12k worth of business. Put in new puter and turn key and nothing. Also this is a manual tranny model. Any suggestion??
