I had the same issue after a serious wind Strom . I took it to BMW place to find out it was the sensor. They charge me like $750.

The sensors in the convertible top are touchy. There is an easier fix than going to the stealership. A "wire" runs through the headliner in the driver side back seat. This is going to sound a little strange but once you locate this "wire" slight movement back and forth resets the sensor and you're good again. Go to Bimmerfest.com, you'll see the fix in the 645 section. You probably could have saved $750 if you knew about this.

If wiggle the boxes did not work then try to tight up the lock down mechanism (overhead the center console) with a small metric wrench. Turn it clockwise until the red flashing light is gone. Problem solved (let me know if it works for you). Julian
