Rough idle after changing thermostat and the housing

Have 05 ford explorer housing had crack
started overheating changed housing
and thermostat about 1 week ago and
now after about 500 miles it is idling
really rough like it's going to die. Loud
sounds coming from exhaust pipe no
white smoke and not over heating what
could this be?
