Check engine light flashing on and off

I have a 2008 Dodge Avenger 4 Cylinder 2.4 my cars check
engine light came on and is flashing on and off last night
my car started running on 3 cylinders and missing like
crazy question is could it be my transmission or is it
misfiring

A flashing CEL always means a misfire. Scan for the trouble codes to verify which cylinders. Replace the spark plugs at a min. If you still have issues, then go with the codes to tell you what cylinders are misfiring and replace that coil or coils.
