transmission trouble

I have a Ford f 350 4x4 deisel dually. After using the 4x4 it started have problems like popping and jerking , it would not go in forwards or backwards . I  changed the PCM on it after using a obd11 scanner . I did the reprogramming it by unhooking the battery ,it would go forwards but not shifting correctly only able to get up to 30mph  and continued to pop at times . I think the 4x4 is stuck but I really don't know . Any suggestions???
