Check engine light flashing

I have a 1999 lexus es300 the check engine light is
flashing, bad smell, and running rough. Any ideas
what it could be? How costly? Also is it safe to
drive while flashing? I drove it home but not sure if I
should continue.

Usually a flashing check engine light means something a little more serious than a steady one. You should get the computer scanned as soon as possible.

No, as long as it flashes it what we call a soft code, but don't ignore it, the flashing is to get your attention so have it checked as soon as possible. Now it might be out when you start tomorrow but it will return, and the computer has already stored the codes, just don't disconnect the battery.
