Is it possible that a computer module in my 2002 Escape after replacing the engine?

I have a 2002 Ford Escape V-6 automatic .  I had the engine replaced and using the removable parts from my old engine that were okay. I was told that my computer  needs re-programed since it  is a different engine. The engine is running as good as about 90000 miles ago.
