Crank but no start

Found out yesterday that I used an OEM filter in an after market cap last time I changed the oil. Unaware of the difference of course. So basically I have been running unfiltered oil thru the motor for about 4000 miles. The IPR did have a bad seal, when I spray a little starting fluid into her. I Can get her to start and ICP tests good. I have zero low oil pressure on the gauge when cranking with no start but when it's running I have full low oil pressure, as soon as I let the rpm's get below 1000 it stops to zero. Do I need to pull the ENTIRE HPOS system apart and check for failure/debre or should replacing the filter and cap to its proper OEM PARTS FIX fix the problem?
