i have a volkswagen beetle 2008 check engine light came on then flashing but was told by advanced auto parts the air filter was causing the cylinders to back fire is this a defect in engineering?

was told by advanced auto the air filer is leaking the cylinders are back firing check engine light is flashing car will not run just murmurs when the ignition switch is turned. I suspect its the fuel filter that has leaked and has caused the engine to be clogged  what would the repair cost for this be? or if defective wouldn't manufacturing company be responsible for this damage even though its out of warranty by the year built 2008
