flash programmer?

Question type: Maintenance & Repair

I put a 2003 engine and brain in a 2001
mustang. Ford dealer flashed my keys but
said he couldn't flash the computer because
the vin # didn't match or something but
could get it because purchased from u pull it
but said his computer wouldn't let him and
now after putting transmission,  engine,
computer & new fuel pump in he said i have
to spend another 500$ on a flash or
programmer or whatever it just don't sound
right to me. Can you explain it to me or tell
me what I need please

True the calabration code will be different from an 01 to an 03 but unless you changed the complete wiring harness it should still run on the 01 ECM that matches the vin. Unless you completely changed the power train from like a V6 to V8 then your going to either get the donor cars vin or pay to have the system completely reprogrammed.
